"everytime i click a link on the new site it will take me to the old layout"

I dont need to look at the site to know that you're using absolute or root relative links. Check the href attributes of your links. If they begin with http or a forward slash "/", you'll get this type of behaviour.

When designing website templates, always use document relative links. Doc relative links omit the leading slash, for eg "contact_us.html".

So as far as the design of the site is concerned. I have one index page I want to use but at the moment the script has an index with header and footer. Is it best to divide the new site up with a header and footer too or just contain it all in the one page?

Hi there pal..I was able to check your website but oh dear, your website needs a little creativity on it. It lacks that professionalism that most viewers would like to see. I used Joomla websites in creating professional looking websites. Why don't you try it for yourself and see if every things okay.
